IでもWeでも文法上どちらでも良いです。ただ、会社としてクライエントに謝罪する場合はweのほうが適切だと思います。

「予算内にすまなかったのですが」というようなことを付け足す場合、
予算内にすまない＝予算を超えている　なので、over your budget, out of your price range (*out of~ ~を超えて*one’s price range～の想定している価格の範囲）を使いましょう。
そうすると以下のような英文が完成します。

例文①
I(We) know it is over your budget, but I (we) hope you will understand.
「予算オーバーだと思いますが、ご理解いただけると幸いです。」

例文②
I (We) know it is out of your price range, but I (we) would appreciate your understanding.
